I cannot provide the specific reason because I left the Border Patrol 10 years ago but I have a good idea. The Border Patrol has authority to board and search any conveyance. A traffic stop on a motor vehicle would usually require reasonable suspicious of a federal violation, such as alien or narcotics smuggling. Various factors can build the reasonable suspicious but it is much harder than a civil motor vehicle infraction. If they set of an immigration checkpoint on a road and were stopping everyone, that requires no suspicion for the stop.
